Click on Help > About Skype to see the specific version you have installed. If it's not 5.9.0.114, you can update using the first of the links I posted back in February:
http://www.skype.com/go/getskype-full
or this one:
http://download.skype.com/msi/SkypeSetup_5.9.0.114

Tried to upgrade skype today on my second computer, installer downloaded ok to desktop but on running froze computer and caused windows shutdown (Vista). Upon reboot old skype was gone and new one wasn't there. Deinstalled whatever skype was left (click) and retried with same result. Tried your two alternate installer software sites; downloaded ok from the first site but same result on running; second site not reachable. Just prior to all of this had plugged in a logitech webcam (I notice from other threads previous problem with this), but this was removed before reboot. Been most of the day at this; help would be appreciated.

I'd suggest you do a "complete" uninstall of Skype and then try reinstalling. See this link for steps to do it yourself:

Or, if you're not comfortable editing your registry, you can use something like Revo Uninstaller to do the job for you.

The Check for updates option is very unreliable. This is a well known bug in Skype. Use this site to look for the latest available Skype versions:
http://blogs.skype.com/garage/windows/
You can also subscribe to e-mail updates, so you will always be informed when a new version is available.

What ruwim said. But if you manually do the update with either of those links provided you will find the option to select or not select auto-updates in v5.9.0.114.
