Ugh, yeah. That's annoying. You either have to kill the app with task manager, or turn on the option to close to the tray and then right click the icon in the tray to kill it. Please add an option to actually close the app when the close button is pressed.
You shouldn't have to do either of those steps. The way to close Skype is to right click on the Skype icon in the System tray / Notification area and then click Quit. Done.
I too don't understand why Skype doesn't program the X to close the program, but in the overall scheme of things, I don't see the way it is as being as big a problem as a some make it out to be.

BRILLIANT!! I set it to XP SP3 and not only does it fix the problem with closing skype, it also gets rid of it in the alt tab gallery while running minimized.

I have the same problem. I sign out of Skype and close it, but it just minimizes to the task bar. When I right click and close Skype from the taskbar, it does nothing, and keeps Skype on the taskbar. The only way for me to stop Skype is to kill from Task Manager.
I've never in 20 years of Windows seen a Windows app that behaves like this. Shameful.

Uncheck "Keep Skype in the taskbar while I'm signed in."
Try going to - Tools > Options > Advanced Settings then uncheck "Keep Skype in Taskbar while I'm signed In".
I am not so sure about this, but isn't skype a p2p network. Much like torrent software, where all users on skype contribute to the sending of skype data? Wouldn't it make since to just keep it open.
I might be wrong about this, correct me if I am.
