I have the same problem, I don't like this too. And also, if I reopen Skype, automatically the whole chat msg resent to my messenger app, vice versa. i'm very disappointed

Re: how to unmerge skype and hotmail account?

Open the Contact Skype Customer Service link,

  1. Choose a help topic (e.g. : select "Account and Password")
  2. Choose a related problem (e.g. : select "My Profile")

If you can't find your related problem, Scroll down and click the Continue Support Request button. Then click "Send an Email" or "Start a Chat".

Provide a detailed description of your request, suggestion or question Including as much relevant information as possible. Review your message, then click Send.

You can also email customer support directly -

contactus@skype.net or support@skype.net

Note: Contacting customer service though the customer service link may result to a faster and more accurate responses, as compared to directly sending an email to their generic email address.
