Yeah, I'm also having this problem, I'm running Mac OSX 10.7.2 (Lion) and, Skype 5.3 and Growl 1.3 and it's just grayed out...
I installed Lion yesterday, going from Leopard, and Growl was working fine then.
Hope this gets fixed soon seeing as I don't like the regular notifications.

But the thing that put me off was reading that Growl’s devs consider normal to break the app protocol—Growl is useful only as long as other apps are using it— and release it in the wild without giving a chance to the app developers to upgrade— actually the new Growl SDK is not even released. And all these leaving aside the customers’ experience."

Wrong. Growl did not change it's SDK. It removed the prefpane. Skype was wrong to check for the prefpane instead of using the Growl SDK method. Skype broke the rules, not Growl.
Oh, and for the record: You can install Growl 1.2.2, and disable it. This will include the prefpane, and Skype wil enable using Growl again. When you disable Growl 1.2.2, Growl 1.3 will catch the calls.

Here on Lion 10.7.2 64 bit my skype 5.3.59.1093 does not work with growl 1.3 even if i have a 1.2.2 version installed.
Ops, sorry i haven't noticed this is the beta thread...
I can confirm:
- Lion 10.7.2 64 bit
- Skype 5.4.0.1217
- Growl 1.3
It doesn't work even if i have the growl 1.2.2 version installed.

Can we get an update here? This is rather rediculous. You know Skype, it gets REAL old having OSX considered a second class citizen in the Skype ecosystem....

This worked for me:
I completely uninstalled Growl 1.2.2, installed Growl 1.3.1 and then ran Growl Version Detective and had it replace the outdated Growl framework in the Skype application with the 1.3 framework.
Works fine with the updated framework.
