Same problem… I've just bought growl to work with skype, I think skype is a good and smart application, but with growl was awesome, I'm just waiting to solve this issue, I hope they can do it

Ok guys, if you're on lion, skype will not work with 1.3 growl notifications unless you perform the following trick or something similar.  NOTE: Remember to quit skype before performing.

What you need to do is go here and it will download the Growl SDK.  Once you have done that, right click the skype icon and finder and click "Show Package Contents."  Once your there, click "Contents," "Frameworks."  Once you have done that, open another Finder window and go inside of the zip I had you download earlier.  Unzip it and go into "Framework" and overwrite the skype "Growl.framework" with the Growl SDK "Growl.framework"  replace ALL of the files and you're golden.

The directions are more or less correct.

Step 1: Replace Growl.framework INSIDE Skype with the latest version by downloading the Growl sdk

Step 2: install Growl 1.2 prefpane

Done (worked for me at least )
